Есть ли софт, с помощью которого можно было бы сохранить эту "разницу" в файле "C" размером около 50 Мб
А потом, используя этот файл "C", восстановить из файла "А" файл "B"

нет, это справка по встроенной в винду команде fc (file compare), которая может сравнить два файла.
Но можно найти реализацию diff под винду, которая умеет делать patch-файл для того, чтобы можно было "восстановить" из А файл Б
